Did Alex end up getting his job back?

I mean, he did provide the information Dick asked for, so he made good on what was asked of him. He could claim that the bad info was fed to him. Personally, I don't even know why he'd want to go back to working for the government, after seeing how deeply corrupt it can be, but I know that he really is a lawman at heart. Besides, if he was working with Felicia again, that could precipitate lots of Alex/Lang awesomeness. (Huzzah!)

I call for Alex/Lang fic. Don't disappoint me.

I figurerd not, I like to think him and Felicia run a detective agency but if Kellerman's a Congressman then Mahone probably runs the FBI now!

My inkling is no, otherwise I would have suspected to see him in a suit alongside Lang in the epilogue. But they're both casual, beautiful and fabulous. But then again the plot details could hint at yes, since as you put it, he is a lawman at heart, and from Dick's POV Alex was playing his part.
But I think that they both might be happier away from the FBI, considering all that's transpired.
In any case, they are together, and this fan is very happy.
